New o-rings or not check for intake leak. Its so easy. Before doing it properly you might put gloved hand over rear exhaust and see if symptoms change to front cylinder.

something to consider.
you stated that you had a 90 degree hopper, I am going to assume that the 'hopper' is an air cleaner/inlet.. try removing it completely, and see if there is any change..

i know a few shops that will not tune a bike because of those right angle air cleaners as they're difficult to tune each cylinder seperately. and those air cleaners need that.

I have buy the sporster working like this with oem factory no sound mufflers. When i took it to the only one engineer in my island that fixing harley said that is ok. My sporster works from the day i buy it like this. I buy it in 2010 with 6.700km only model 1996. So i buy it like new from the factory in other words.I don't have any symptons but only some Backfires by the day i bought it. First i check carb so the membrane accelerator was broken cause of the 14 years that the bike was without working. Less backfires but not No backfires.Then i change the manifold o-rings 3 of them nothing happend so the backfires keep doing it 4 years without stop but it's only few in many km so i don't care. It's the only sympton i have if it's usefull.

Some "backfiring and popping" when closing the throttle is very normal!

The last time I had a symptom like this: Pull rear plug wire off and bike will still idle, pull front plug wire off, bike dies turned out to be a bad coil.

It started out as an occasional "miss" and rougher idle and then progressed...I think engine heat eventually killed the coil.

not when i close the throtle when i open the throtle after leave the bike to roll or at the morning when the motor is cold.
