I would suggest checking that you don't have a leaking intake manifold. This was exactly my symptoms, removed the Carb and manifold and was then very very anal about tightening up the manifold in a very uniform manner.
Problem fixed that easily. Of course that's after a bunch of top end engine work and I chased the coil naturally first, and then pulled the side cover to check the installation of the new Cam set and then leaking intake.

Im having the same issue the back cylinder plug is always black and it looks a little wet.. and I stutters when I accelerate hard. I installed new plugs and new crankshaft sensor? but it runs perfect only problem is when I get on it? any ideas? 2004 sportster 1200xlc .

Is it missing or not firing at idle?
Based on the age I would suggest purchasing a new set of intake manifold seals. Be very anal as you reinstall the manifold and torque up the four socket head bolts very uniformly.
Solved my problem.
