Default Runs rough on highway.

My new to me '06 1200C with 18,000 miles, is my first Harley, so I don't know what is "normal". The previous-previous owner put on Screamin Eagle II slip-ons and "jetted it to 1400" (no idea on specifics) but kept the stock air cleaner (which is clean). According to the bike shop that I had service it when I purchased the bike, the plugs are running a bit black, so they put new ones in. I did have to adjust the idle A/F mixture screw and the idle speed, as it wanted to stay at a high idle with mild run-on at shutdown.

At 55-70 (hard to get much faster than that on our winding roads) in either 4th or 5th gear, it feels like it is lugging, even though it is at mid RPM. It always vibrates so much that the mirrors are useless, but when it gets to the trouble zone, it adds a bass drum to the buzz. I turned off the engine while at speed and nearly all the vibrations left.

I am at sea-level, where the bike has spent most of its life, though rumor has it that it went to Sturgis once.

I may be putting some stock mufflers on, depending on how my new earplugs work. Neighbors say it's fine, but while riding, she is too LOUD for me.

Suggestions?

Christ knows what "jetted to 1400" means, so i would drop the float bowl and see what size pilot and main jets are in there.
Most seem to settle on a 45/46 pilot and a 170/175/180 main. Stock could be 42/160.
Take the time to search the Forums and sportsterpedia for jetting advice/tips etc.
Although you probably have not got a tacho, you could be asking too much at lowish rpm's.
Also, think about routing the head breathers to outside of the airbox.

Is jetted to 1400 indicating jetted for close to sea level in coastal Washington, 1400 feet?

If so, I would expect a 42 stock or up to a 45 (maybe 46) replacement pilot jet. Good numbers from harley506d
Idle mixture about 2 1/2 turns out
Richer needle only if it stumbles with the first two done.
Needle not shimmed unless it stumbles with the above done.
Stock main jet or one size larger

Good to know what is in the carb.

If all is close to that, look for the enrichener leaking or float level too high.

Then consider electrical, such as high voltage connections to coil tower, secondary cables.

Stock main is 180. Rich enough from the factory for most mild stage 1s. With the stock air cleaner, definitely rich enough.

Thanks, however, the main is the least important until the throttle is wide open / close to wide open.

Exactly. At 55-70 he's not into the main. That would be a combo of the pilot jet and needle. With the stock 42 being lean from the factory I dont think this is a jetting issue at all unless the previous owner got crazy stupid with the pilot but he needs to know whats in there to be sure.

After reading a poll on here about when to shift, I think that I may be up-shifting too soon. The Screamin Eagle pipes are so loud, that I just want to quiet down the engine. With no tach, I don't have a clue as to where in the RPM range I am at, but I will try letting her run wild and see what happens. :-)

So, according to that chart at 6k revs a 1200 sporty runs at a speed of nearly 240 km/h (129 mp/h)...
i'm astonished

Well, it would, if it had the power to get to redline in 5th.
