There are two BCM versions - one without security and one with...
If you already have the BCM w/security, they must have left the bike in Service Mode (which only dealer software can program)- which disables the security system until a valid (recognized) Fob is brought into proximity to the bike.
I wonder if they order all their bikes with security BCMs, but only activate them if the new owner buys a $45 Fob???
Being in Service Mode, as you discovered, allows anyone to simply flick the RUN/STOP switch and ride off (if the neck isn't locked)... Very odd situation...

In the UK and probably all HDI bikes that are keyless you get two fobs.
For my bike to be put into service mode it would first require the fob to be present.
I am really having my doubts about the OP's dealer. It would be good to hear from another American that has a keyless bike.

Yes I thought about this a little more. If HD sells a bike that anyone can just walk up to and start with no security that would surely open them up to some sort of litigation.
It would make the bike un-insurable with too much risk for any company to want to take on.

What ever dealer you use is full of it.
Where do you live? Sounds crazy to me the dealer would use a bypass, as mentioned, a ton of liability there. They need the FOB present on all keyless ignitions. On the sales floor they usually have them wire tied to the bike somewhere.
Sounds like the dealer lost the FOB for your bike, I wouldn't give them a dime for the FOB that comes free with your bike. At a minimum I would have them remove the bypass so it at least needs the code.

The dealer I bought the bike from is Rattlesnake Mountain Harley Davidson in Kennewick WA but I can also ask my closer dealer Owens of Yakima WA if that is true to verify.
