My experience was similar, I thought it was throttle related. Just turned out the effects of force on the bike would cause the cable to come in and out of contact.

To be honest by batter cable comes loose all the time. I always keep tools on hand to deal with it.

One thing to check is for a carbon fouled spark plug. I had exactly the same thing happen. Turns out I had an intake leak on my rear cylinder. I had adjusted the mixture to run smooth which left my front cylinder running rich and fouling the plug. If your plugs are both clean then you know it's not that and you can move on to more trouble shooting. Takes a couple minutes.

I had the problem on an '05 883 and the $tealership wanted to rebuild the carb and/or replace the ecm as starters. The problem got worse gradually and when it got to the point where it would sometimes stall at idle (like freeze mid-stroke) I realized it was firing just a tiny bit early. A new crank position sensor (CKP) and 15 minutes of my time fixed the problem. There was a lot of problems with the CKP sensor on the '05 sportsters and HD never really acknowledged it, but surely they have fixed it by now.

Just a quick update, turns out there was something wrong with the map I flased to my bike so I contacted vance and hines and they adjusted the map for me and now it runs awesome! Thanks to everyone for their help/input!
