Manda, I think Wedge is right about the noise coming from the primary chain. A thought occurred to me; do you know how old the primary chain is?
Chains don't always wear evenly. Try checking the tension as you rotate the primary; you may find a slack point.

I fitted a modified Hayden tensioner to introduce some cushioning which reduced the abruptness of the transmission on my chain driven 88.

Well, there's that of course, however; I like the crazy quirks. It's an old design, and we all have our reasons for liking that. For instance, it's like your wife of 40+ years developed a limp. On the serious side though. In looking for the knock I have mentioned in here already somewhere, I swapped the chain, and the adjuster foot. My knock is nothing like yours. In your situation, this does seem to be directly related to the drive train. I know you won't stop looking for it, and I'm still looking for my noise too. I would be looking at both belt sprockets engine mounts and links, as well as the primary.

i also have had a similar problem on my 2003. if it wqere the chain, i think it would make more of a pop or clank. the noise i hear is a low, solid, heavy noise. has anyone considered the pawl adjustment?

This does bring one other thing to mind. When you grab throttle while the bike is lugging, it can cause some kickback that you will hear as a deep knock. Pawl adjustment? I do not know of an adjustment for shifter pawls on my rubbermount. Is this something for earlier models?

Hahaha..thats good one, not married yet sir but i get it..just not gettin enough time to get into the primary and sort it out..I'm sure i can get to the bottom of this if I'm keeping my sporty long enough (Not cos I want to part ways with it but have to, we'll see) ..also did you check for clutch basket play and other tolerances when replacing the primary chain. If its not too much trouble could u repost ur original Knock comment so we can try and figure it out ..Thank you for the laughs

Mine does it when I’m trying to maintain a very low forward speed by modulating the clutch.
I think it may have something to do with the speed of the moving primary being faster than the input shaft causing force in reverse of normal acceleration on the clutch pack

If that makes any sense
