Default ‘72 Transmission questions

Hi all,
This is my first post, and I thank you in advance for your help.
I recently purchased a partial ‘72 Ironhead motor in a hard tail frame to slowly build up. I have lots of experience with working on cars and bikes, but have never assembled or disassembled a transmission. The motor came with the tranny already removed and apart with some parts missing. In looking through everything, I’m not sure what’s salvageable and what needs to be replaced. The main shaft has a few rough spots. It also came with two counter shafts which appear to be very slightly different (only one fits all the way into the countershaft bearing). The bearing has a couple of dents in it, but spins smoothly. The shift forks are worn, but I’m not sure if they’re bad enough to need to be replaced. The Clymer manual isn’t much help in this regard.
I’m attaching photos with the hope that someone wiser and more experienced can help me out. Thanks again!

You need a bible, a genuine service manual on your year scooter. The Clymer, Haynes, ain't fit to line a bird cage with.

I'll take the Clymers over the HD book any day of the week in rebuilding a transmission- info is the SAME and the pictures far better. Sweet lord.

Mainshaft is junk, pitted in roller contact area and stress riser gauling from blown up thrust washers. Get a Cheap eastern blowout on ebay.
A couple gears have the shift pockets rolled over pretty bad.
Forks look ok But are selective so you may not use both or either.
Replace the bearings.

Just picked this main shaft up on eBay and it is slightly different from what came with the engine. The two big things I see are that it’s slightly shorter and the threads aren’t as deep. Will this present a problem?
