I was pulling on them when spinning the motor over, never really felt any free play up and down.

Good.
I didn't see anything that stuck out in your last pic but a lot of problems on the primary side isn't wear but wrong adjustments.
These can of course cause wear.
While you're in there, check the back side of the detent (star piece) for wear.

Also check that the pins on the drum are all the same length.

When I went in to replace my shifter spring I noticed a couple of the drum pins had drifted out. Tapped them back in.

Mine had also shifted and the back side of the detent plate was scrubbing.
The sound was like setting a piece of metal on a bench grinder after you switch the power off.

I'm going to replace my shifter shaft from dumping the bike 5 or 6 years ago bent it slightly. Nothing to do with current problems.

My motor is currently at Hammer performance getting the 08 buell crank and will probably get a new 1250 kit and N4 cams. Mine has fairly bad piston scuffing already. The motor noise was the crankpin/bearings, they already opened up the cases and discovered that.

Wow, man. I'm glad they found it before you accidentally found it!

How many miles on your bike? Sounds like play in your connecting rod at the crank shaft. I had 43k something miles on my bike and made the mistake of riding 250 miles round trip at 80 mph speeds low on oil. I didn't notice I was low until I got back. I was surprised no engine damage, but my bike started making noise like yours about a year later. Instead of taking to shop for a teardown I bought another engine from an ebay dealer with just 10k miles on it for about $900. Had a local shop put it in. I thought my old engine was fast but this one is faster. I took my old engine home and tour it down. The cylinders were perfect even with all those miles but the noise was coming from the front connecting rod as there was just enough lose play to cause a rattle where the rod connects the crankshaft. It would be an expensive fix because it would be a tear down of every nut and bolt to fix it. I put it back together complete with proper tq specs and sold it on craigslist for $500. I documented and took pics of the teardown and told the buyer just what the problem was. It was no problem for him because he was going to rebuild it anyway himself. Its a good project for someone doing it themselves but expensive if someone is doing the build for you. The engine cost me about $900+about $900 to install =$1800. Then sold my original engine for $500. 1800-500=$1300. Got a fresh engine and trans and back on the road for $1300. Not a bad deal.
