Default Some jetting issues?

So I have a 2000 1200XLH, 2'' drag pipes with reversion cones and a high flow air box mod on the cheap (hacked off most of the box)
I switched to these pipes from stock about a year ago without rejetting and lost a little torque, but after wrapping them a few days ago my bike ran REAL lean..? This was before my airbox changes. I rejetted with 180/48 and it ran like a champ until I modded my airbox. Now I am sort of lugging in my midrange (not sure if lugging is the right word, but it seems like a sort of stall in acceleration). The plugs read okay, maybe a little lean but not too bad.
Also getting a backfire upon shutoff

1) Should I go up on my main jet or should I be looking for other problems?
2) Is needle height a factor I should be considering?
3) Anyone else ever experienced this sort of problem just from wrapping the pipes?

Any info is REALLY appreciated. I'm pretty new to this so don't tear me up if my **** is ****ed up

Your plugs probably aren't lean. 48/180 on a stock 1200 is plenty. The 2" pipes with no baffles is your issues. Torque cones really don't do much and could care less what others have 'shown'. I have used them on all kinds of bikes and they barely show up as any improvement until some form of baffle, step, or even lollipops are installed. Your 180 main is fine and you haven't changed the needle yet either. You are probably experiencing reversion around 3000-3500 where the bike stumbles. Your exhaust is the reason. Get some Khrome Werks drag baffles and a new needle.

And yes, all of your 'power' has moved farther up the rev range with drag pipes.
