the se module is probably a left over component. when the ign module was installed, you have tdc on flywheel set and then you align the led with the index mark on the trigger attached to the mechanical adv. this set tdc for the module and as the rpm increases, the trigger is adv.
someone may have used the harness so as not to run new wire. i run plug and play with my ultima and the stock sys by tapping the harness. so if the ultima goes south (and it did) all i have to do is unplug it and plug in the stock. i made hot glue blanking plugs to protect the open plugs.
he needs to check wiring, if the harness was used and the se module was reconnected, there def could be conflict.

Ok so I do have a VOES ON the bike and I have a mechanical advance behind the pickup. I tried adjusting the pickup and it didn't seem to make any difference on the timing. I took pics but can't get them from my phone

Can you confirm the VOES is connected to the Ignition Control Module (ICM - behind triangle cover)? What pin#?

Can you confirm the pickup in the nosecone is connected to the ICM?

Can you identify the wires that are connected between the pickup in the nosecone and the pin numbers on the connector to the ICM?

As already stated - if both the mechanical advance --AND-- ICM are functioning, they are compounding the advance - which isn't the right way to do things...

You really need to get to the bottom of this situation...

Ok so I checked the sound more closely. It's being heard from the exhaust port. I pulled the pipe the gasket looked fine, no sign of leakage. Inside the port has a ton of carbon build-up including on the valve stem. I pulled the rocker cover and there is no play or sign of wear either. I unplugged the ICM and the bike still ran and still made the noise. I'm not sure if that means anything but figured I'd mention it.

well, the carbon can cause mechanical noise, cause pre-ignition if glowing and can mess with the cylinder loading if it is shrouding or impeding exh flow. if you have a contaminated charge, it can not burn correctly. so maybe you found it.
also of note is if the cyl is consuming oil, oil will reduce octane and therefore cause detonation.

I know it's been a bit been very busy. This past weekend I happened upon an airleak so I picked up a gasket set and will be tearing down the top end Thursday and hopefully have it finished by Friday to make it to bike week. I strongly believe the airleak is the pinging issue but we will see

Update on the bike. After completely tearing down the top end I found I had slight piston movement. Upon further inspection the front rod had some up and down play so those 2 things were causing the noise. I got a quote for the lower end to be rebuilt for $2k all said and done

You may want to start a new thread at this point (appropriately titled) regarding the piston/rod/crank condition - In order to get some opinions on the conditions there... (not my bailiwick)
