Will a 2005 1200 motor fit into my 2000 Sporty? I know the head mount is slightly different, but what about the other mounts? And, will all the drive train/controls line up?

No, the cases are different due to the rubber mounts.

it'll be cheaper and better to just get an 05. Thats what I have decided to work towards instead of adding new heads and other stuff to my current bike. Money will now be focused towards to a Buell XB12R. :)
