Howdy,
Nice work indeed, and clever use of those tubes.
Tubes for storing welding rod might also work. They have a gasket and seal very well. They usually come in red though.
For the bolt clearance problem, I would get some 1/4-20 "T" nuts for the top. With the right length bolt through from the bottom the top is almost smooth. For the other bolts, I would suggest stainless steel pan head hex head on the top.
I have about the same need as you, but am going to go with a quick detach short sissy bar / rack combo. The sissy bar luggage allows items on both sides of the sissy bar, and can not come off even without tie downs since it slips over the sissy bar. When I'm not taking a trip the bar / rack will come off to leave a clean look.
The Harley versions of sissy bar luggage are sky high for price, but good quality ones at a reasonable cost are available elsewhere on the internet.

Thanks for the positive feed back and the ideas.
For now I just wrapped hockey tape around the bolts.
They actually keep the gear from sliding off the back.
Those tubes will hold a propane bottle, or a liquor bottle, for emergency situations

FWIW, I found running button head bolts worked best. But, hockey tape might work too.

I was going to suggest stainless carriage bolts.... but stainless button head cap screws may just as clean.

I think the will work, but you'd probably have to space out the docking hardware with some washers since the tourpak solo rack is meant for the wider rear fender of the rubbermount.
