i read the s&s manual over and over and figured it out.i feel stupid even asking for advice but when you get frustrated its time to walk away and come back to it later and usually it comes to me.

I have a 2000 with the Super E and the bolts do have a hole in them. It was on there when I bought it so I assume its correct. The two bolts go in the side heads and thru a hose which goes to a tee and is run to a breather filter under the engine. I assume this is all correct I had to mark a line across the top so that I could make sure the holes lined up to holes in the hose. I hope this helps and I will be glad to disassemble things if you need pics or ideas.
