Need Help - Running Very Rough
My bike has been running rough.
Replaced the coil, ignition cables and ignition itself with new SE items.
Timed it and it ran beautifully.
Road bike yesterday and no problems over about 30 KMS. Road again this morning and after about 40 KMs bike started running rough. Feels like no power and out of balance, lumpy.
Checked timing and OK. Sparks plugs not fouled.
Carby has not had mixture changed for 5000 kms.
Any ideas?

I'm not a complete idiot -- Some parts are missing (but on order from EBay).
Supertrapp 2-1 with 18 plates and closed end cap, 11.5" 412 Progressive with Heavy Duty springs and Progressive fork springs. Mikuni 45carb/SE 44 manifold. NRHS 88" with Stage 2 ported 04 heads with 15 degree squish band, SE .536 cams, crane roller rockers and lifters, NRHS Hurricane Adj Pushrods and Collapsible Covers. Ultima prog ign. 180 main jet, 3 turns, 20 idle jet and 97 needle at 3rd notch. AIM 240 Clutch. LRB Z Plus Brake Pads on dual front brakes. Kuryakyn Boss Blade Levers + Forcewinder XR A/C.

Since the problem seems to happen after a random amount of miles, maybe it's electrical. Broken battery cable that is just barely making contact sometimes? Maybe the problem with the way it's running is electrical, but not with the ignition? Does anything interesting happen with the lights or the starting system when it is running bad? Does the problem appear to be related to vibration or RPM?

Lights OK, do not dim. Vibration increases. Getting local HD dealer to look at it on Thursday. Sick of the problem. Thanks all for your help.

Got it back from dealer and all they did was change the mixture to 3.5 turns.
When I bought it it ran well at 2 turns, though a bit lean, so I made it 2.5 turns.
The new SE ignition seems to require more mixture?
The awful rattle/vibration turned out to be a broken front exhaust heat shield!!!! I was worried that I may be doing internal damage.
The top attachment has broken underneath the shield and it rattles at speed.
No other problems with bike. 'A good one' the mechanic said.
